We just updated to Version 5.1 Build 2.25 and the Save As... selection is no longer in the menu. The User's can only Save (overwriting the original document), Save as a revision, or Save as Template.

Looking in the manual, it shows a Save As selection in the file menu. What did I do wrong and how do I fix it?

This has been removed.
Why do you need it?

Does Duplicate/Revision not serve the purpose you need?

Basically, I have 6 User's who have, since 2007, have used the Save As... selection and changed the name for similar quote requests.

Oh well, not a QuoteWerks issue. They will just have to re-learn.

It sounds as if the end user is trying to duplicate a document, in order to create a new one. As far as the File -> Duplicate; it has always been there. We removed File-> Save As in v5.1 build x.
File->Save As would give an option to move the links to CRM records, such as Opportunities and Linked documents, from the original document into this new Saved As document. This caused a great deal of confusion as many customers did not understand that is what it was doing.

Moving forward, have your end user utilize File -> Duplicate.
